I'm not exactly sure what you mean by "usedn't be" but he DOES appear in Galaxy 2 (pretty much the big draw of that game was the addition of Yoshi. Also, You can play as Yoshi the whole time in the Mario 64 remake for DS.

Keep in mind that Yoshi generally does not appear in the first Mario game of a series. Both for tradition and so the player can get more used to Mario as a character and all the things he can do. Just like Luigi, you have to add in the side characters later.
