I kind of like Mini-Boss Battle 1 from Twilight Princess. I haven't actually played the game yet, though.

Well, after going through those I've realized how boring Zelda's mini-boss music is. However, WW's music invoked a strong sense of nostalgia in me so I favor it.

Windwaker's definitely. I actually think that music for the mini bosses is better than a lot of the boss themes.
