Fined for starting lunch 3 minutes early

Some companies can be like that indeed.
Though it's mostly in big companies which still operate according to traditional standards.

Start-ups, companies with very little personnel, and companies who had foreign workers before tend to be far more flexible in that regard.
I didn't arrive at work on time once because I missed a train by 5 seconds, meaning I arrived about 4 minutes late, but that was no problem at all.
If I would work as a salaryman at a big orgo, I'd be in deep trouble. (;^ω^)
 
I think this is stupid I mean people have the right when they want to eat and don't want to eat to take a break or not. So, in short, the company should be closed.

Not really, keep in mind that Japan is a very group-oriented culture.
Therefore, even starting lunch 30 seconds earlier than everyone else is considered lack of respect towards your colleagues and your employer.
And since respect is everything around here, I can see why this happened.
