The Ancient Cistern. I loved the whole atmosphere of it and the music. It had such a beautiful design and had an awesome boss fight.

The Fire Sanctuary. It was the only dungeon which had the grand sense of scale Aonuma promised us. It was the only dungeon which felt like more than more than just a 'set of rooms'. Also, the boss fight was one of the best in the game. Not just because of gameplay, but the atmosphere was great. Ghirahim goes really insane and starts licking his sword whenever he hits you and so on.

The Sandship! I know, it was very easy (in my opinion), but the puzzles were clever and the atmosphere was nice.
