My favorite Monster Breeding RPG of all time would probably be MosterSeed for the PS1. It didn't have a big name franchise as backup (like the Pokemon games) but it still managed to be an engaging monster breeding RPG. I think it got everything right in the monster breeding department - you got eggs to hatch, you got potions to use, the monsters would die after being used for some time... The combat system was turn-based strategy. Though the story wasn't very good, it still held my interest until the very end.
