Due to the demand for both, when I've finished the story I'll post the other half of this section.

Division Chapter 1- Light's recruitment.
Samus, Pit and Kirby watched as the other 3 walked out of the cave. As soon as they stepped outside the cavern mouth, the landscape shimmered and shook, and changed from an icy wasteland to a dense jungle. The trees towered over vibrant plant life, and the whole place hummed with life. Samus looked at the others. "Shall we head?" she asked. Pit replied with a triumphant bellow, dashed out of the cave and flew off into the landscape. Kirby remarked, "Well, you can't fault him for enthusiasm..." Samus gave the pink blob a wry smile. Even though he spoke gibberish, with a translator he was a bit wittier.
Samus and Kirby dashed, following Pit into the undergrowth.
A short while later they found Pit in a clearing, he looked tired, and his wings had a reddish tinge. "Flew a bit too long" he said, "I've gotta rest." "Anyway," said Kirby "What are we going to do now?" Samus deliberated for a moment, then answered. "We're going to recruit an army. There's no way we're going to beat them by ourselves, and Evil seems much more powerful than Light..." Suddenly, a group of creatures burst into the clearing. They resembled turtles, and were escorting a man. Pit didn't hesitate. He immediately launched a flying kick at the first ont the group, knocking him into his shell. Samus blasted the other with a cannon, and then Kirby inhaled mightily, pulling nearly everything in, friend and foe. But only the 'Koopa' were pulled in.
The man stood up. He wore a brown jacket, and an elegant top hat. His elegance contrasted mightily with his surroundings. He dusted the dirt of his jacket, and re-adjusted his top hat. "I'm Hershel Layton." He said in a polite English accent. "Thank you for your assistance, they would have brought me to the castle and..." his voice trailed off. "Anyway," he continued, "the least I can give you is somewhere to spend the night. These are hard times, and you look weary. Follow me."
And without waiting for consent, he strode off, deeper in to the woods. The Heroes glanced at each other nodded, and walked on. Eventually, Layton stopped at what appeared to be a tree like any other. But, he tapped a knot on it, and a panel slipped back revealing a screen. He keyed in a short code, and a slab of stone appeared in front of them. "Right" he said. "It's needs a strike from a Hero to fully activate, but I worked out the emergency code." He walked up to the slab (which bore the same symbol as links shield, Samus remembered) and tapped it with a pen twice. The effect was instantaneous. The block merged inti a giant gate, and Layton walked through. Samus, Pit and Kirby followed. When they passed through the gate, they were still in a forest, but that was only outside the town they had just walked in to. "Welcome," announced Layton grandly, "to the hidden town of Clock Town!!" The Heroes stood there, dumbfounded.
 
I must say, this is an interesting inclusion of Layton. All of these Nintendo characters are coming together, it's quite interesting.

And I like how Kirby is being translated via Samus' scan visor, very clever on your part there.
 
Division Chapter 2- Light's first battle.
Layton led them through the bustling streets of Clock Town. "Everyone here are refugees" he said, "After we were all pulled into this universe, the villains of our worlds immediately sought control. Chaos reigned for a while, but then things quitened down. We were able to use a portal a boy called Skull Kid found to hide out in this town. It's pretty well hidden and protected, so you're in no danger..."
"So," said Pit, "Where are you taking us?"
"To our elder," Layton replied. "His real name is Donkey Kong, but everyone calls him Cranky Kong. He's been alive the longest and knows the most." He suddenly stopped. "Here we are." he announced, and added in a whisper "Be careful what you say"
"I can hear ye y'know!!" bellowed a voice from inside. "Ah, sir." said Layton politely, "I've brought you guests." And he pushed open the door.
As soon as the ape saw them he bellowed: "Get them out!! Out!! Doubt is in their minds!!! Evil has placed Doubt in their heads!!! We're all doomed!!!"
On cue, a scream from outside was heard. Samus, Pit and Kirby ran out. More Koopa were overruning the town, along with stranged red things, identified by Samus' scanner as Bokoblins. On the top of the town wall stood 3 people, Samus immediately adjusted the scanner for a closer look. One was Ghirahim, the other a dinosaur, named Bowser by the scanner. The third was a beautiful woman, scantily clad in revealing armour. The scanner identified her as Lust. "A Manifestation." declared Layton. "Someone really wants you dead..."
Immediately Samus, Pit and Kirby dashed towards the wall, ignoring the poor citizens cries for help. Pit flipped into the air, and unfurled his wings, delivering melee attacks to all the airborne intruders. Kirby inhaled mightily, and pulled in a good portion of the street. Samus jumped up onto the wall, balancing lightly. Ghirahim noticed her first. "I knew you'd be a problem," he said softly, and disappeared. Samus attempted to look behind her without losing her balance, but it was too late. Ghirahim delivered a swoft punch to the back of her Power Suit, shattering it. Samus fell off the wall, the remains of her Power suit clinging to her Zero suit. Ghirahim laughed as she struggled to get off the ground. He then walked over to Bowser and Lust, and pointed at Samus. Bowser gave a throaty laugh, but his victory was short lived. Pit flew down and delivered a firm uppercut, lifting Bowser off the wall. Bowser fell backwards, and clicked his fingers. At once, a comical looking flying machine caught him and he flew into the distance, vying for revenge. However, Lust had already made an advance. Pit had become infatuated with her, and gazed at her longingly. But Samus wasn't going to let that happen. She picked up the arm cannon part of her suit and fired. The beam struck Lust in the back, and she fell, hitting the ground with a sickening crunch. Ghirahim looked at Samus and scowled. "This isn't the last you'll hear of us Samus!!" he shouted, and disappeared. All the monsters vanished too. And the remnants of Clock Town smouldered in peace...
 
I like the Kirby translation too, pretty clever (not to mention witty).

And it'll be great to hear both sides of the story, too!

Nice addition whilst I was reading. Bowser and his Koopa Clown Car make an appearance and Cranky gets a little bit in as well. How will Samus restore the Power Suit without a Smash Ball, I wonder?

Division Chapter 3- Regrouping
Samus walked around Clock Town, and observed the havoc they had caused. Everyone from Gorons to Cappae were watching them apprehensively. There was no denying it. All these people were homeless now, and it was their fault. For the first time in a while, Samus was filled with regret. Kirby and Pit dashed up beside her. "Cheer up" read the translation of what Kirby was saying, "we could have done worse! We killed a Mainivi... Manifi... Evil thing!!" "Yeah!" agreed Pit, "I owe you one Samus for what you did to that woman! She nearly had me for a minute!" Samus and Kirby later silently agreed that Pit was DEEP under Lust's spell before Samus intervened. "Well..." said Layton (for he had walked up behind them). "So you are the Heroes of Prophecy. But where are the other 3? There are 6, right?" A note of despair had crept into his voice. He cleared his throat and began again. "We were told when we arrived here by the voice in the light that 6 Heroes would arrive, and destroy Evil, and the other 5 Manifestations..." His voice trailed off, subtly hinting that he wanted an explanation. "They were lost..." said Samus, trying not to think of that time in the cave. "Enough said" she finished. Suddenly a graand fanfare of trumpets signalled the arrival of a messenger. "Prince Ephraim approaches with his army, combined with the might of the Greil Mercenaries!!" "Oh good," said Layton. "Heroes, I think we just found you an army." The villagers cheered in anticipation.
Many miles away, a dragon-like creature sped across Termina field from the opposite direction. There was a man on it's back, swathed in cloth. He carried a pair of claw-blades and an elegant saw-blade. The dragon shreiked in anticipation of the blood-shed that was about to come. "Soon Ridley..." the man said, "Soon"
A sudden thermal whipped the hood off his head. The man had no face.
 
Division Chapter 4- Departing Clock Town.
As soon as the army marched in through the gates, everyone knew something was wrong. All the soldiers looked bedraggled, their uniforms scuffed and torn. They also had reduced dramatically in numbers. Layton ran up to a soldier, "What happened?" he asked urgently. And the soldier told their tale. From what Samus heard, they had tried to take Demetric's Manor in the hills. It was heavily fortified, but they believed they could take it with numbers. However, a young boy with golden hair had called down the stars and brutally destroyed the army. All the Mercenaries were dead and ovee half Ephraim's army.
"We can't stay here." said Kirby, "Now they know where we are and we can't defend ourselves anymore." Samus translated for the rest. "Of course, you're right" answered Layton. "I'll see to it..."
A few hours later, everyone was waiting at the gates. The mass of refugees were surrounded by the army. Then the gates ground open, and they began to march. They appeared in a large open plain, with undulating dunes of grass. The place was so peaceful, and the group stood out a mile. "We need cover" said Layton. Samus attempted touse the remains of her scanner to zoom in far away, but the screen crackled and shook. Ghirahim had totally destroyed her power suit. She took off the remaining pieces and threw them at the ground. It took a huge weight off her. With her Zero Suit she was much more suited to acrobatic combat.
Suddenly, someone shouted. "Look at the sky!!" Everyone did. A speck of light was speeding towards them. It was a ship. The ship barrel rolled through the sky, but suddenly shots from the distance flew towards it, and destroyed it. The sky flashed orange with the light of the explosion. But when Pit looked closely he could see a figure falling from it. Pit jumped in to the sky and flew towards the falling figure. At first, he looked human, but Pit then saw he had the head of a fox.
Pit caught him and brought him gently to the ground. "The name's Fox" he growled, jumping up immediately. "Well, talk about stating the obvious." Pit murmured, but Fox took no notice.
"You do realise you're being followed." Fox said. And sure enough, when Pit looked at the horizon, he could see an army gathering. "C'mon!" shouted Pit. "We've gotta go warn the others!!" But Fox started walking in the other direction. However, Pit grabbed him and hauled him towards the refugees...
 
A boy with golden hair called down the stars... Lucas??

And right at the end, there's a col Super Smash Bros Brawl reference. But isn't dragging Star Fox characters off Diddy's job?
 
Division Chapter 5- The Battle on the Open Plain.
Pit flew swiftly back to the refugees. "We're... being followed" he panted. At once, Layton and Samus looked around. The army was even closer now, it was possible to make out their war machines and their red armour glistening in the sun. "Well" said a voice, "this certainly is an unexpected turn of events" A young man limped from behind them. "The name's Ephraim" he said, "Brother of Eirikia. I suggest the refugees run ahead to the nearest town, while the army holds back to take them on." The others nodded solemnly. "Wahaweeoo!" shouted Kirby. Samus prepared to translate, but she remembered she had no helmet. She scowled briefly and shrugged at Kirby.
Suddenly, there was a shriek from the distance. A dark dragon was flying straight towards them. Samus froze in fear, she had seen this enemy dead more times than she could count.
Ridley glided over the army, and two figures dropped from his back. Pit saw them briefly. One was a man, swathed in cloth, with blades instead of hands. The other was... Mario. As soon as they hit the ground, the two armies collided. The screams were barely audible over the whine of the war machines. Suddenly, a great stream of fire blasted out from the centre of their army, annhilating half their soldiers. Amongst the charred corpses stood Mario and the clothed man. Samus, Pit, Kirby, Layton and Ephraim all ran to them. Oblivious to the battle around them, the five watched closely the eyes of the two. Suddenly, the man swathed in cloth spoke. "I've no time to make introductions, nor have the pleasure of knowing your names. Demetric was extremely displeased with the stunt you pulled in Clock Town Samus, he inflicted great punishment on us all. But I'll have you know this, I'm not here to kill ye, yet, but to deliver a message. Think about WHO you're fighting for 'Heroes'. She who caused all this chaos? You're fighting for her? You make me sick" he walked around. "Fighting for Light and justice when they're two totally different things. Don't get mixed up again, or you'll face the wrath of Majora, the Manifestation of Pain!!" And he faded in to nothingness. Mario scowled at them, his face distorted with rage, and he too, along with the opposing army, disappeared. And the Open Plain was once again silent.
 
Division Chapter 6- The Well-Dweller
The remnants of the army and the three Heroes walked to the nearby village in silence. The village was actually empty before the refugees had arrived there. A great hush fell over the place as they entered. No-one waved nor saluted them, neither did they cheer. They simply stared at the Heroes, Samus in her Zero suit, Pit with his angelic wings and Kirby, the featureless pink ball. Finally someone spoke. The silence was broken and everyone went back to what they were doing. Layton beckoned to a small house up a flight of steps. They followed him inside. "I think," he said, "it's time you told us your whole story" But before they could explain, the floor suddenly caved in. They all fell down what appeared to be a well. Pit got up and looked around. They WERE in a well, a deep, narrow, scary one at that. Everyone else was unconscious. Pit decided it would be smartest to try find a way out. He picked up Samus' laser pistol and headed off down a path, deeper into the well. Eventually he found a door. It was unlocked, so he walked in. There was nothing in the room except what appeared to be 6 statues of hands facing upwards. Pit walked over and suddenly...
One of the hands grabbed him. Pit writhed and squirmed, but it wouldn't let go. Then, a grotesque creature emerged from the ground. It lowered it's head slowly towards Pit. But Pit broke free. He rolled past the face, which snapped at thin air, and unloaded all the ammo in the pistol into the creature's back. The creature fell sideways and sank into the ground, it's hands disappearing too. Pit smiled. If only Lady Palutena could see him now.
When the last of the creature vanished, the room suddenly changed. It now seemed to be a well-lit shrine. There was a man sitting cross-legged in front of it.
"Welcome young wanderer." he said, each breath laboured, "At the risk of sounding clichéd, I've been expecting you" He wheezed. It took Pit a few seconds to realise he was laughing. "Sit down Pit" he continued. "Before I give you my three treasures, you must know this. I've lived in this village for a long time, longer than you have lived, but I know I'm not where I once was. This entire universe is a well constructed illusion. So well constructed that it has fooled everyone. Everything is a lie around you. True, the people here are real enough, but the world isn't. But, I wouldn't have expected you to know that yet. Nor do I expect you to believe me, so I created these for all who wish to see the truth. The three trasures of the Sheikah. They are: The Shard of Agony, The Eye of Truth, The Mask of Truth. With these, you will be able to see beyond the falsities that this universe provides. My Three Sacred Treasures." He started laughing again. "And before I go, I have one last piece of advice to impart. Evil will only truly be defeated when struck by: An Arrow of Light, A Zero Laser, A Power Star Blast, A PK Ray, A Shot from a Great Sacred Treasure, and A Dragoon Vehicle..." And then he vanished. Pit cradled the three objects in his arms. It really was time to explain everything to everyone.
 
Nice chapter. "And Kirby, the featureless pink ball". Kirby has no epic features without having an ability. I laughed at that.

Also, several powerful blasts... But how will the heroes get back together after this separation? Hmmmm....
 
Division Chapter 7- The Unfurling Web of Lies.
When Pit returned, the others had already woken up. Kirby was first to his feet, his bright colour easily visible in the path below the well. Samus moaned feebly and opened her eyes. In the half-light she could see Pit standing over her, his arms full of mysterious objects. Pit lifted what looked like a purple magnifying glass to his eye. The walls of the well dissolved into nothing, a swirling mist took their place. There were only 5 real things in front of him. Kirby, Samus, Fox, Layton, himself and a glowing door. "Follow me!" he said confidently and he bounded through the door. And on the other side there was more swirling darkness. The others saw him disappear into thin air, like he just walked through the wall. Rather dubiously, they followed suit.
When their eyes adjusted from the dimensional transfer, a great shock awaited them...
They were trapped. The black bars of an inescapable cage sat between them and a large hall. "I'm sorry.." said Pit through tears, "I thought there was a way out."
"And you couldn't have been more wrong!" shouted an all too familiar voice from the shadows. Evil stepped into their line of sight. "Welcome! Welcome to my favourite place of all time! Bowser has very kindly lent us this place for a little... experiment..." his voice was gleeful. He pulled a grey box from inside his jacket. "You know what this is?" he asked the heroes, "Well, Samus, Pit I must say I'm disappointed that you didn't remember your first home, the beautifully simple NES" Samus and Pit looked at each other with the utmost surprise. "But it's not as you remember it, oh no! We do have to keep things interesting! You see, now it's not the Nintendo Entertainment System but a new invention I like to call a NINTENDO ENEMY SIMULATOR. Awesome, isn't it? So, I'm going to let you reader (yes I do know you're there) to choose which hero to face a random enemy! This part's in your hands! So...
Who wants to go first?"
 
Oh wow. It's not a Nintendo Entertainment System but a Nintendo Enemy Simulator. Nice reference there, I like it!

I say Kirby. Just because I want to see him blast some enemy, no matter what it is, right in the face with their own powers.
 
Division Chapter 8- Kirby vs. The NES
Kirby stepped out of the cage, ready to go. Demetric/Evil laughed. "The young Star Warrior thinks he can beat this?! Well, good luck. You're going to need it..." His voice trailed off. Suddenly, the entire area was plunged into darkness. A man stepped out from the shadows. He looked up. He was a tall, slender man, with a a purple hue to his skin. He seemed to float slightly above the ground, giving him a sophisticated, though intimidating demeanour. He spoke in a deep, even voice. "What on earth I'm doing here, I don't know, but I believe, given the situation I find myself in, I must fight..."
As soon as he opened his mouth, Pit knew who it was. It was Arlon the Serene, general of Viridi's army. But he couldn't call out to Kirby due to Demetric's magic.
Kirby sized up Arlon. It did not seem that he would pose much of a threat on his own, but...
The area was once again plunged into darkness. Kirby looked around, trying to locate his foe, when suddenly he felt a blow his to back. He flew forward and slid into the wall. Arlon then disappeared again, but Kirby was ready. As soon as Arlon charged his attack, Kirby inhaled mightily and pulled in the charged energy. At one, a peacefulness filled his body, but it was accompanied by a great sense of power. He was now... Serene Kirby.
Kirby drifted around the area, cloaking himslf in darkness. As soon as he found Arlon he delivered a flying kick to thhe back of Arlon's head. Arlon crumpled to the ground, and the area was once again lightened. "Well, that was quicker than expected... And rather disappointing too... Well, Pit! You're up next! Whether the readers like it or not!"
 
Sorry for the lack of posting, but I finally got the time to sit back and read these. The story has definitely taken quite a twist. The thought of seeing one of your own fighting against you (Mario) is kinda upsetting really.

Keeping up with all the characters got a bit confusing because I was returning to it after such a while, but I think I'm back on track now. Keep up the great work!
 
Division Chapter 9- Pit vs. the NES.
Pit fell from the cage, which closed quickly behind him. Samus and Kirby watched him intently. Suddenly, the whole hall began to shake. The shadows of the far end of the hall twisted and coiled, pulling together to form...
Pit wasn't sure what it was. The creature suddenly shrank, and a mask fell to the ground. The mask shook slightly and eerily lifted into the air. Suddenly, manical laughter filled the hall. "Oh ho ho!" shouted Evil. "How fitting for you to be pitted against the mask of the face-less Manifestation of Pain, Majora!"
Pit took no heed, as it seemed the mask was growing a body...
The now muscular form stepped slowly towards him, brandishing dual whips. The first strike caught Pit straight in the chest and sent him flying across the room. He hit the wall with a sickening crunch and slumped to the floor. Evil clapped his hands in delight, sensing victory was close at hand. But suddenly, a voice filled the area. "Pit, you have to wake up! Pit!" Pit groaned and pulled himself up. "Lady... Palutena?" he murmured. "Yes Pit, it's me! But there's no time for chitchat! Activating the power of flight!" Pit soared into the air, his vitality returned. Evil stopped his applause and stamped his foot furiously. Pit's hand glowed with a golden light. Palutena's bow appeared in his hand. "I thought you could do with a weapon!" shouted Palutena. Pit grinned broadly. He let loose an arrow which struck the creature in the mask, which was now on it's chest. It shattered, and the creature exploded into pixels.
Evil stormed away, and the cage slid open. Samus and Kirby clambered out from the cramped space.
Pit ran over to them. "Come on! Let's go!" he shouted.
But someone else's voice filled the hall. "Did you really think that was it?" A figure walked through the door. It was Link. "Oh, this isn't over yet!" he shouted and drew his sword.
 
Oh hell no, now there's a confrontation between the two sides... who do I go for? WHO?!

...I'll probably go for Pit. But yeah, this is all very interesting now.
 
I'll take whichever side Kirby happens to be on because he's just so darn random. Anyway, nice chapter! Interesting how Pit defeated one of Link's enemies and now must face Link himself! Or will Samus take him on? Or what if Kirby jumps in and steals the sword ability from Link to challenge him?
