Well, isn't this going to be one hell of a hard question! Because let's face it, across the entire series, I don't think I can name one game which has had an objectively terrible soundtrack to it.

But out of all of the Zelda games out there, which one has the best music overall?
 
That was hard decision. Mainly because as much as I didn't really like A Link to the Past, it had great music, but I still went with Majora's Mask because I think it has better ocarina songs than OoT. Plus Termina Field is amazing. Even if it is a remix of the original theme. Here's the reasons why I think it has the best music though.

It makes you panic, which you should see as you only have six hours left.

The song of healing just makes you feel good.

Finally I give you Stone Tower Temple. It may sound bland, but it give me shivers... and nightmares because that place was hard.

A runner up though would be the Pirates Fortress... heck I'll post the song anyway.

As predicted, DYL voted Majora's Mask and I voted Wind Waker. Althought it's really hard to narrow it down like that. I believe WW, MM, and OoT are all on the top tier for Zelda soundtracks. A Link Between Worlds might find it's way up there, we'll just have to see how nostalgia moves it over time. All of the handheld games have pretty great music but not enough to put them over the 3 I put on top. Twilight Princess is decent, I really liked Lake Hylia but other than that no other pieces from that game stand out. SS is just ok, nothing special but not terrible at the same time.
 
I voted Link Between Worlds. I was just amazed by it. WW, MM, OoT, and LttP had great music, but this just barely beat it.
 
I was deciding between Wind Waker and A link Between Worlds, but there are certain instruments that made the music on ALBW really good for me.
 
Ocarina of Time. Every soundtrack is memorable. It captures the environment of the temples perfectly. A Link between Worlds is a close second for similar reasons.
 
Ocarina of Time I just have such fond memories and trying to memorize the songs heck I even bought a teal ocarina... except when I played everyone in the room told me to shut the hell up. But none the less OoT is my favorite especially the ocarina songs. (My Favorite is Epona's Song.)

I believe this makes it unique.

This is true, the Forest Temple is by far my favorite temple from all the Zelda games. The music fits it perfectly, exceptionally creepy yet mesmerizing at the same time.

These two are my least favorite songs in the game... though in reverse order. The ocean music is the stuff of nightmares. Especially after sailing an empty ocean for 3/4 of the game.
 
I really liked both of those songs. The Great Sea theme is my second favorite overworld song next to the travel theme in Twilight Princess. The travel music of Skyward Sword is definetely my least favorite.
